The ion engine in your craft appears to be working. The thrust is very low for ion engines, in this case your thrust is 0.05kN, which yields a TWR of about 0.02 which is obviously not enough to stop your craft from falling back to Droo. Ion engines are only useful when burning for several days such as when you're trying to get to another planet.
