when i set centre of thrust to true on an airplane, the indicator stays in the middle of the cockpit, but my engines are at the back of the plane, and with rocket engines it works just perfect.

Sorry for the late response. By default, the performance analyzer is set to Vacuum. If you open it (a blue button that says performance in the designer menu) and set the altitude slider to sea level you should see the center of thrust move towards the jet engines.
