Currently, setting up staging in the game is a nightmare and probably my least favorite part of building a rocket. The Auto Staging just decides "yeah let's have stage one be some engines, some separators and some parachutes" and it's really annoying to fix. This has been a problem since the release of the game and it's just a hassle.

I agree that the game's automatic staging system really needs some work. Ideally, it would "scan" the entire rocket from top-to-bottom and look at each interstage part in the rocket, then check for engines below it and automatically group those engines with the fuel tanks above them but below the next interstage. Having a rocket design with a detachable fairing or cargo bay with a nested lander vehicle in it that detaches and takes over control tends to really confuse the automatic staging system right now, also if you're in the designer/rocket editor screen and detach part of your rocket from the rest of it, this can cause parts like fuel adapters and engines to get un-grouped from the rest of the rocket and will get stuck in a non-attachable state when you go to fly the rocket on the launchpad, these un-grouped parts (while still attached in the designer mode) tend to fall off and cause the whole rocket to explode. Good suggestion, there's quite a few changes that should be made to this entire system. :)
