When Gamepad is connected, the game behaves like there's a tiny Roll input to the right - all crafts deviate rightwise, and the model very slowly rotates in designer.
The Gamepad has been tested for stable zero and recalibrated few times.

@mundindel you can use the in-game calibrator to ensure there's no input coming from the gamepad. You can also tweak the dead-zones to hopefully fix it

Seems all axes have a tiny offset. Input sliders on a display stay at 0% though.
Nav Sphere controls don't work, most likely because the game feels a non-zero input from gamepad.

I did little more investigation, and this is what's happening:
the in-game calibration always results in 1% zero offset on all axes even on perfectly working controller. if the dead zone is set to 0%, the issue shows up. dead zone of 1% or more eliminates it, but the root cause seems to be an incorrect zero point interpretation
