I've compared docking port mass to values on real spacecraft and the ones in JNO are much heavier (in fact about 10 times heavier, so I think someone may have accidentally left an extra 0 in the part's characteristics)

I notice that too, The Docking Port is far too heavy right now and its mass should be reduced in my opinion.
The 200% Size Docking Port with 1.6m diameter weighs 4 Tonnes in this game.
meanwhile the IDA Docking Port used on the ISS which has roughly the same size weighs about 530 kg.
