Oh! So that’s what it does. My bad, I thought it modified the stability of the joint only. Thanks for the help!

The stability modifier (inertiaTensorUserScale) of 200 is what is causing this. Some of those parts are causing the inertia tensor of the body of the shuttle to be multiplied 200x which makes it act very strange. That's also why you had to jack your RCS nozzle power up to 10,000%. When adjusting the stability modifier be careful with Group # you are affecting. If you are affecting the same group as the body of your craft, it can become insanely physically unrealistic. It's best used on small groups such as the supports for your landing gear. I made some tweaks to your craft and improved its stability a little and got rid of that quirky angular momentum issue. The front wheel assembly is still a bit wobbly, but I ran out of time.
