Right after latest update (including damage due to water impact) it's impossible to launch heavy ships without being destroyed. It does make sense and it's realistic beahavior but you need to cut us some slack on some reality aspects.

We'll look at what can be done to minimise the damage when loading a craft. A workaround you can use for now is having another chip set as primary that is higher than your submarine, so the submarine starts inside the water.
