Soyuz Engines still running but Stage end

I think what's happening here is the engine is actually detached and is pushing against the final stages, making it appear they are all still connected. Since the engine is detached, the command chip is reporting 0% fuel, but the engines are still firing because they still have access to the the fuel tank they detached with.
