The pod on the left has only two attachment points. Try diplicating the entire pod, now the attachment points on some parts are reenabled.

I'm not able to repro this as the command pod starts with several enabled attach points. I'm wondering if there's another bug at play here where uploading a craft also re-enables the attachpoints. Do you still see the bug if you start with the craft XML attached to this bug report?
