After the docking is completed, it seems that the Command Capsules of the two spacecraft will clash. This makes it impossible for me to fully control the entire spacecraft assembly and close the RCS and other components on the docked spacecraft.
I hope you can solve this problem. After the docking is completed, the entire spacecraft assembly should be controlled by only one Command Capsule.

Best work around I found was to only let things activate using vizzy and toggles.
For example,
Instead of using an active group or staging to activate a motion, tell vizzy that when toggle one is flicked during flight then allow the hinges in the control surfaces to work kind of thing.Even then, sometimes you have to find a way to destroy the old command chip.
I usually just put it on a side interstage and dump it.
