I found what was wrong with it. Pistons. If craft has got pistons, it starts levitate. After loading explode pistons to ride normally. If someone can help me with this pistons, please help.

@Sneezitz no. I move pistons outside other parts. This bug appeared, if you put piston on craft. I specially delete pistons, and bug disappeared. Problem is only with pistons

Something is probably clipping in something else, is there any fuel tanks or struts etc. that are clipping?
