from the sound of it, there was a bug introduced with them. The part still exists, and should function, it's just no longer available in the designer to add onto new crafts, as it is redundant.
Look into the inputcontrollers for these parts. Some may be set to have an input of 1, and have 0 on deactivate set to true. Alternatively, they could be setting the input to that of the activation group itself. There are a lot of ways to do it.
Don't use multiple rotators, having linked joints like that for a control surface is a bad idea. What you should do instead is have 1 rotator, and make the inputs clamp(Pitch + Roll, -1, 1). You may need to flip the signs of pitch or roll depending on the location, but you can look at the new Wasp 3.0 and see how they're done there.
I've heard from multiple people that it works more or less perfectly on proton. I'm not a huge linux person myself, so I can't be sure about what that is.
You don't want to lock target on the droneship, but guide yourself to it, either manually or with vizzy. I also suggest making quick saves if you haven't been.
You probably could, but I don't think it'll work. Career mode is only currently for the stock system. For RSS a custom career mode would have to be written.

@Hashys your point is invalid by the ending of your first sentence. Just because it has rockets in the game, does not make it exclusively a rocket game. Just look through the site, and you'll see. It's a dumb argument to make that just because it says "Rockets" in the name, you can't expand jet engines.
