well you need to access the planet you want the base on FIRST, and open the structure menu and add whatever you want (and if you want to see the launchpad in map view you can turn on "show in map view" in the structure settings)
then save the planet and put it in a system

i assume that the code will subtract your budget by a negative number (which is basically adding) when you purchase a warp drive
imagine that a part with the setting enabled is an energy core preventing everything that is intact to it from disappearing
so i guess you could if you really wanted to make sure that there was absolutely no disappearing whatsoever, but for certain subassemblies that happen to escape your rocket just require 1 part with prevent debris on

i don't think heat shields can protect certain parts under certain circumstances...unless they fixed that in the update
